We are running dynatrace 5.5 and the agent is running in Websphere 7. Occasionally the agent will not start with the JVM or will stop running in the JVM which forces us to restart the JVM. Is there any way to just restart the agent without restating the entire JVM?

Can you tell me what you mean with "the agent stops running"? You are not getting any more data? Any problems that are indicated in the log files?
There is no "agent restart" option. the only option there is is a Hot Sensor Placement which instructs the Agent to let the JVM reload its classes so that we can re-do our byte-code instrumentation. But - if the agent is not responding or not connected to the dynaTrace Collector/Server that option is not available
