We have Dynatrace 5.6 with java agents, UEM, and 3 collectors. What are the steps to upgrade to 6.1? What should we be aware of? Is there documentation to do this step by step?

Steve, I did a straight upgrade, no demo/trial period.
Andreas, I believe I had to manually reinstall: Web Transaction monitor, SOAP Monitor, and the IIS Monitor. Other plugins, including a custom one I quickly made a while ago, moved without issue. I'm sure I missed a step or something, but I was very grateful that dT didn't delete the monitors outright when it couldn't find the plugins.

I just finished our migration. Make sure you upgrade your licenses in the license portal, as well as get a handle on any custom plugins you're using – not all of the plugins came along with our migration from 5.5 to 6.1.
We had some monitors/measures not working (or some showed in the list of monitors but had no detail after clicking edit!), but I left it all alone, and grabbed the plugins we used to use. That brought everything back to life. It was pretty painless for us, though it did take a while for a "medium" installation.

Check out the Migration Guide. This link is for the 6.0 release, but I imagine 6.1 is very similar.
