I have a following scenario. Application server communicates with a few web servers, one of them is in external organization and guarded by firewall. Most likely this firewall is blocking web requests if there are tagged with X-dynatrace header that is not appointed (POC). I would like to measure performance of all web servers that my application server communicates with.
Can I disable selected URIs from tagging with dT tag but still with ability to measure its performance (that exclusion of selected URI filter in Web Requests Sensor would do most likely) ?

Tagging for outgoing requests is all or nothing - there is no way to only tag specific requests. You could verify that the HTTP header we add is the problem by setting the sensor responsible inactive - e.g. "Java Web Services".
