In our company, we started using Drupal about 2 years ago. One of our Drupal developers gave input in what is expected of support for Drupal to Dynatrace. Since we installed 6.3, we hoped that the remarks made were implemented. Helas, where Dynatrace states that Drupal is supported out of the box, it looks like we still have to configure every module manually. This is not faisible. Does anyone has experience with more complex Drupal sites and Dynatrace ?

There is no magic and you still need to instrument\load modules into httpd and php.
Your app instrumentation with a dynatrace agents is a question of configuration management tools you use in your environment ie Puppet,Chef, Ansible etc.
I would suggest you to contact your Ops (or DevOps people) and ask for the help with automation - it's quite simple task.
Doing it manually is a wrong-wrong way.
