I had an agent mapped to an incorrect system profile (System profiles had similar names).
I managed to fix this and had the agents mapped to the correct system profile but now in the incorrect system profile the agent is still showing up in the infrastructure views but in grey.
It has been about 5 days since I've made this change.
Any advice would be greatly appericated.

I've also experienced this before. What you need to do is open up settings -> DT Servers -> Infrastructure and then just delete that host the agent is on out of there. You don't need to worry, it will get remapped back in but it will remove it from the first profile.
What is your problem? If you just delete agent from one system profile, you have to restart application process to remap it to the correct one. Did you make it?

If I delete the agent from one system profile? I have a regex on the system profile. I cannot simply remove a hardcoded agent name from the list (I changed the regex.).
I have to restart the application running the agent? This means I have to restart productive environment just to put the agent to another agent group? Hopefully not.
Agent is connecting to system profile ONLY during startup. It's impossible to connect new agent to SP or change agent group / system profile without restart. You will have to wait for maintenance window.
